The LS&E flow center provides two workstations with flow analysis software:

FlowJo Software offers a comprehensive single-cell flow cytometry analysis platform featuring machine learning tools, advanced algorithms for clustering and dimensionality reduction (UMAP, t-SNE), and an intuitive drag-and-drop interface that supports all cytometer file types, providing faster performance and built-in quality control features. The software excels at handling high-parameter data analysis with extensive plugin support, seamless workspace management for applying gates across multiple samples, and direct compatibility with both Mac and PC systems, making it the most cited flow cytometry analysis software in leading immunology journals.

FCS Express Software distinguishes itself as an all-in-one integrated analysis, statistics, graphing, and reporting solution that eliminates the need for external software by providing real-time updating charts, direct PowerPoint and GraphPad Prism integration, and publication-ready graphics up to 700 DPI resolution within a single PowerPoint-like interface. The software offers superior workflow efficiency through its layout-based approach, where analysis becomes the final result, comprehensive cytometry support, including spectral and image analysis, and specialized features for clinical compliance (CFR 21 Part 11) and advanced statistical testing without requiring data export to external programs.

IDEAS Software serves as a specialized imaging flow cytometry analysis platform that combines the power of traditional flow cytometry with detailed single-cell imaging, allowing users to visually inspect every cell in the data file with linked graphical data for confident gating and image confirmation, while providing powerful tools for creating histograms and scatter plots where clicking on any dot reveals the corresponding cell's image. The software offers unique capabilities, including automated segmentation masks for each channel, advanced image feature extraction for texture and granularity measurements, and machine learning integration for enhanced analysis of complex imaging flow cytometry datasets, making it particularly valuable for applications requiring morphological analysis and rare event detection.

SpectroFlo Software provides an intuitive acquisition and analysis platform specifically designed for Cytek's full-spectrum flow cytometry systems, offering automated spectral unmixing algorithms that eliminate traditional compensation procedures while enabling live unmixing during data acquisition and autofluorescence extraction to improve resolution of dim populations. The software streamlines experimental workflows with features including reference control libraries, automated drop delay and sort monitoring for reliable sorting experiences, comprehensive batch analysis capabilities, and seamless integration with Cytek Cloud for experiment template creation and panel design, while supporting both conventional and spectral analysis modes to accommodate different assay requirements.
